MMDA has confirmed that your license MAY NOT BE CONFISCATED at a traffic apprehension. The only time they can do so is if you are part of an accident, or it is your third violation and you have not settled your fines yet. They are only allowed to give you a ticket, which you can contest.
Also, you are free to ask any of these officers for their "mission order", which is written by their supervisor. If they apprehend you for a violation that is not in their mission order for the day, you can report them and they will receive disciplinary action.
MMDA officers are not allowed to group together in order to apprehend. They are not even allowed to stand together in groups of 2 or more. The only time they are allowed to work together is for special operations (probably when they apprehend groups of buses for smoke belching)

naalala ko dati, first time driver pa lang ako, i was with my mom, my then gf and my auntie, i was having problem kung saan pwede mag u-turn along edsa, parang santolan area na yata, kasi north bound lane kami, e pa south kami, so ayun, drive drive, tas nakakita ako ng u-turn slot sa ilalim ng fly-over(nakalimutan ko na kung anong area) pero may mmda, so tinabi ko yun car, tapos tinawag ko yun mmda (magtatanong ng kung san pwede mag u-turn) tapos nagtanong na ko (sir pa tawag ko) pucha eto na nakaka high blood na part, pagkatanong ko, sabay banat ba naman ng, "patiningin nga ng lisensya mo" medyo tumaas na din tono ko nung tinanong ko na bakit ano ba violation ko pero panay insist na patingin, tapos nakaisip siguro ng dahilan, magyu u turn daw ako, bawal daw dun, PU*#)$(*ina! tumigil lang ako sa tabi para magtanong sa kanila violation na, tsk tsk!
mga buwayang yan, dapat sila yun nasa guinness book of world records e, mga buwayang di mahuli-huli!
naalala ko may calling card pala si wifey ng then PNP chief (tropa ng grandpa nya) effective pa kaya yun?

I do have an experience with MMDA which until today buffles me. Unfortunate for me, this has been the only time to share in this forum. I have not been that active for the last 2 years.
This happened to me while I was renewing my driver license in Alabang in 2010. For some reason, 2 complaints/violation was attached to my name in mid and late 2007. I was advised by LTO to settle this in MMDA main office in EDSA/Guadalupe so that I can have a clearance for my license. This actually shocked me because I was not driving a car most of 2007 since I was just recently married then and had to sell my car for dp for a new house. Anyways, instead of filling a birthday leave, I had to file a vacation leave to clear my records in MMDA. So I went to Guadalupe, expecting I can argue my case but whattaheck by the time I arrived on their office, ang haba na ng line. There was also no venue to argue my case. I was told I need to line up, pay the violation, and get the clearance. Thats it no ifs no buts. I felt I was literally raped. I had to shell out money for violations I did not do (fyi. both violations were beating the red light and I checked the dates and places where I was supposedly caught both were places that in Makati that I do not go to), spend time (5 hours of being in line) and literally get frustrated by the process.
My plan then was file a complaint which I was not able to do because of lack of time and work considerations.
Now here are my concern and probably can your idea on how to better protect myself from it not happening again:
1) Is there a venue to counter argue these violations? Because I am 100% sure that those violations were bogus. Im certain if I asked for proof it would be my word vs. the enforcer for lack of documentation.
2) Can an MMDA enforcer just randomly charge you with a violation without you signing the ticket acknowledging the offense.
3) Is there a possibility that the enforcer could have taken note of my license number and used it on a cooked up violation later on. I do remember being flagged in 2006 in Manila (not in Makati) but I argued the case, showed a calling card, and paid 200 for yosi and was let go without a ticket. If this is the case how can I protect myself from identity theft. Kasi parang credit card information theft na yon.

yeah i got pulled over sa pasay from macapagal seaside turning right papuntang moa makalampas ng bridge kasi i crossed the solid line and eventually i talked (calmly)my way out of it. and my reason was i just got my license 3 days ago(which was true) so yeah i got out of it.
so question was that legal? i used my lights and all? i just touched the solid line from the 2nd lane then to the first lane...
