Theoretically, coaxials are better in a true SQ perspective thanks to point-sourcing. Whereas in separates, you'll have to take care on how the tweeter and the midbass is playing. Unfortunately, not many people want to throw 6.5" coaxials at the front of their dashboards... so, yes.. separates is still a better option in a car.
Our ears are insensitive to the location of bass. This is why you can have your computer's subwoofer at the floor and still feel the boom-boom.. and how you can throw a subwoofer at the back of your car. However, if you put your desktop speakers at the floor, you will hear the music coming FROM the floor. How our brain perceives sound waves differs. This is why a separate component is ideal to a car. You mount the tweeter high-up near the dash para ear-level while your midbass is at your doors. At the very least, what you hear is somewhere in the middle of the dash and the speaker... not music coming completely from your legs.
