iPod and Smartphones via USB or AUX will sound different when played inside the car. Reason is, they have their own equalizers and it messes up your already tuned set up. Better go with the Flash Disk. The HU plays the songs directly and the sound of your MP3s will depend on the HU settings itself (or your ears). Find FLAC/Loseless songs, as per Sir jhnkvn's advise. But I think your HU will only accept MP3 and WMA file formats. If you can find FLAC/Loseless songs, convert them to WMA instead of MP3. It will sound better according to my ears.
