Hi to all, anyone who can help me to rationalize on honda civics 99-00 model performance on long distance travel?
Like can someone tell me what are the advantages & disadvantages of having a modified engine (with headers, ram air, cam gear, etc.) and all stock engine when it comes to long distance travel?

There's modified and there's MODIFIED. Minor intake-header-exhaust mods won't hurt your engine much. They'll make it a bit louder, but they'll free up some extra pep, which may or may not make long distance cruising enjoyable. If your exhaust is cheap, then they'll make cruising excruciatingly annoying.
Any effect on economy or cruising is minimial.
If the engine has had the works thrown at it... filter-less ram-air, high-lift cams, cam-gears, internal modifications... then you get to enjoy more frequent oil changes.
Lots of extra power if the set-up is right, but you'll suffer from a poor idle, terrible fuel consumption and a terribly loud commute.

If you have the hardware, don't ever forget the software. Which is mostly the case with every civics that are 'modified' out there. Get a tune.

One thing to consider is reliability. All else stock, putting an aftermarket intake and exhaust will give you a tiny bump on performance. But more pronounced is the louder sporty groan that will most likely seduce you to step on the gas more often to near or at redline. Other than causing lower fuel economy, this will also likely cause added wear on the stock engine internals.
I've seen many Civics of that generation with 3-inch fart cans that have began spewing smoke. That's a sure sign of unchecked engine wear.
At the end of the day, everything is relative. It's what floats your boat that matters. Ideally, you would have a primary car that you keep predominantly stock and a project car that you can play around with. If it's your only car, I'd keep it stock as much as possible. Remember that these cars came out of the factory practically de-tuned for long term reliability.

Thanks you guys for the infos. I'm kinda asking because me and my wife do to travel sometimes and I'm just a little worried weather modified or MODIFIED 99-00 civic engine would have a major effect during long distance travel. Like ac issues, oil leaks, overheat, sudden engine stop or whatever.

If you're using it as a family car, leave everything alone.
As a personal car, you can put up with the idiosyncracies of a modded car... but for the wife (and future kids), better if you keep it stock. Also makes it easier to sell later on.
