I think the MNTC alignment is designed to serve the port area and those who are just passing through to get from NLEX to SLEX (and vice versa) while the Citra connection is more for those who want to get around the Metro based on the designated exit/entrance points.
The one going over the PNR airway would probably less right-of-way problems since it's supposed to be all-clear already right?
