Try test-driving all of them.
One caveat against the Jazz is a firm ride that some people may find harsh, especially at higher speeds over lumpy asphalt. But you can't argue against its interior room. Have your wife try it out (sit both in front and rear seats) to see for yourselves if it's for you.
If you want a better-riding car you should have your butt test the Altis' ride quality, but expect a mild hit in fuel economy. Not much, mind, but noticeable. (We have a 1.6L 2002 model.)
If you're not in a hurry, you can also wait for the new GE-series Jazz due out by September or so. They say the ride quality on the newer model should be better, and it's gained some interior space over the already spacious outgoing GD-series one.
My 1.6g model travels 8.5km/l in the city. I'm thinking the 1.8g model can only get around 7km/l considering its bigger and heavier engine. Both are ATs by the way.

Get a 1.3 iDSi manual. Can't go wrong with that car. A 1.6 MT Altis would be good, too, but the 1.3 iDSi MT is one of the most fuel efficient cars money can buy.
In terms of interior space, the Altis has more elbow room, but they aren't very different otherwise, as the Jazz is huge inside for such a small car.
The downsides for the Jazz include hard seats and a low front seat cushion that causes some knee pain for some drivers (not all of them complain about it) over 5'7". But if your wife isn't any taller than 5'4", it's not a problem. If you're getting a CVT, find out whether it's had proper maintenance and is still under warranty. Find out, also, if the car was part of the batch recalled for incorrect use of transmission fluid. The CVT can be burned out (the clutch packs, that is), if the car has been raced, but if it has been used as a commuter car, they should be okay. But for complete peace of mind, get the manual.
Otherwise, you can't go wrong with a Jazz.
