I just noticed that the steel drain plugs under the carpet are starting to rust and one of them has small holes in it from the rust.

The flooring around it is still in very good condition though.

Is there a better alternative for this? I suppose the original ones will also rust again after a few years.

Use rubber drain plugs instead. Meron nito sa auto supply. Kahit yung universal basta swak.
