Your mechanic meant that water might be trapped inside the compartments of your fuel tank, that's the partitions he was talking about which is practical as you said your car got flooded and possible that water sipped in.
Inside a fuel tank are partitions or divisions(usually divided into four) that break the rapid movement of fuel inside the tank when the vehicle is in motion(especially during turning and sudden stops). A tank is not just a hollow box.
